I did a little checking. I have noticed that the blog sites that appear to have been coded by the individual bloggers are not infected whereas the blogs that use this site's templates seem to be infected. This does not appear to be Java related (I might be wrong), but rather it appears that your system could be infected. It might not affect a Linux OS, but it seems to like MS Windows operating systems while using Internet Explorer as the browser. Additionally, there was not a Trojan attack on my computer when I used the Firefox Web Browser.
I am sure that you have some very capable people working this issue, but if you would like an extra hand please feel free to contact me. I would be glad to help.

PS. Firefox is a good, and generally a safe, web browser. AVG (free version) is also a good anti-virus software. Both Firefox and AVG are FREE!
